I'm still trying to figure out these "holes". I feel like they aren't so much as holes, as them just not explaining backstory in detail. But its all seen from Sam's point of view, we never get to know more then he did.

After Quorra rescues Sam from the lightcycle game, she drives through the barrier to take Sam to Flynn.  On the way to Flynn's penthouse, she tells Sam that they're safe because CLU's vehicles can't go off-grid.

Later on, we see CLU and his soldiers FLYING to Flynn's penthouse.

So it took CLU 20 years, or several million "cycles", to find Flynn's penthouse, which resides in the highest mountain overlooking the entire grid, and has a bright white light emitting from its only window in the pitch black skyline.

Before all that, Alan stops by Sam's live-in storage trailer.  He explains that he got a page from Flynn's office at the arcade, knowing that the number had been disconnected for the past two decades.  Alan helped Flynn build the grid 20+ years ago before Flynn disappeared, so it's not like he's oblivious to what's hidden in the arcade.  Now he receives this mysterious page from his presumed-dead friend and doesn't immediately run to the arcade.  Instead he sends Flynn's son, because nobody wants to see a movie about Alan Bradley.  

When Sam finally makes it back to the real world, he finds Alan waiting for him in the arcade.  Alan doesn't ask any questions about Flynn, the mysterious page, or where Sam has been for the past eight hours.  He just smirks as if this whole thing was his plan all along to get Sam to finally take control of ENCOM.

The other plothole I didn't understand was why didn't I have a group sex scene with multiple Olivia Wildes?  When I first heard Olivia Wilde would be in the TRON sequel, I immediately pictured me in bed with at least five naked Olivia Wildes, all covered in baby oil and ready to please me.  But that never happened in the movie, which totally killed the immersion for me.

I'll give you this one. My mind when to "You've gotta have power.", CLU couldn't just search the whole area looking for Flynn, because while he could fly to it, the power to search for it wasn't possible.

I don't every remember the movie saying that Alan worked on the grid, I think Flynn was keeping it pretty secret. Alan had the night to go to the arcade, nothing really stopped him from going there on the first night, but he found nothing, but felt that he should at least tell Sam.

When Sam finally makes it back to the real world, he finds Alan waiting for him in the arcade.  Alan doesn't ask any questions about Flynn, the mysterious page, or where Sam has been for the past eight hours.  He just smirks as if this whole thing was his plan all along to get Sam to finally take control of ENCOM.

No clue was given about the timeframe for the port transfer to that last scene. I assumed with the page Sam sent, there was at least a few hours. Better question is what did the chip have? Quorra "DNA" or Flynn? (System Restore, oh look, Flynn's back. :P)

1. In a virtual world where literally everything around you is energy, coupled with the fact that CLU had an insanely massive army at his disposal, I still have a hard time believing that it took him so long to find Flynn's not-so-well-hidden apartment.

Flynn stated that the portal stays open for approximately 8 hours before closing.  He didn't say "8 cycles", so I'm assuming he meant 8 hours in real-world time.  So if the portal opened once Sam arrived on the grid, and closed just after he left, it's safe to say that Sam was gone for about 8 hours.  This is further evidenced by the sunrise shortly after Sam and Quorra leave the arcade.  Sam was obviously gone all night.  Alan doesn't bother to ask what Sam found after spending 8 hours in an abandoned arcade.  He just blindly accepts that Sam suddenly wants to follow in his father's footsteps.

I also have to wonder why Alan held on to the keys to the arcade for 20 years after it closed down.  He tossed the keys to Sam after he told him about the page.  Moreso than that, someone (Alan) was obviously still paying the electric bill on the place, otherwise flipping switches in the circuit box would have done nothing.  This might be some elaborate plot twist to be revealed in perhaps a third movie.  These little things hint that Alan knew full well what he was sending Sam into.

4. The disc must have had Flynn's code, because at the end when CLU thinks he has Flynn's disc, he activates it and sees Quorra's information.  He then rushes back to the platform to steal back Flynn's disc before Sam escapes with it.

I'll rephrase that.  Revelations made late in the story that could be seen a mile off.  In fact, within the first few moments of meeting the character and hearing a story about some other deceased characters.

I'm pretty sure he said that he and TRON worked on the grid together, along with CLU. In all the flashbacks I saw, it was the three of them. There wasn't Alan. Alan created TRON as a security program in the first movie, and that's why he has Alan's likeness, but he never knew that his creation evolved with Flynn in a grid, at least not that the movie tells us. So Alan wasn't a part of the grid making - Tron was. If Alan was a part of it, it certainly wouldn't make sense that the grid wouldn't be the FIRST place he looked when Flynn went missing.


4. The disc must have had Flynn's code, because at the end when CLU thinks he has Flynn's disc, he activates it and sees Quorra's information.  He then rushes back to the platform to steal back Flynn's disc before Sam escapes with it.

The disc contains all of Flynn's experiences and memories, which potentially means a back up of the brain, if you are thinking of a human. The disc also contained the research Flynn had done on "the others" (I forget what he called them). I imagine it is data on the DNA-looking stuff he was messing with. Whether the research is recorded as his experiences or separate data is unclear. Flynn also theorized that taking Quorra herself through the portal might be enough, since he made a point for Sam to take her.
