While imagining which question I would ask the devs if I get invited to the Guild Leader Summit, I ended up answering one of my own questions.
The big reason I didn't want alts in the guild in game is for organizational purposes. Who's an alt? Who's a main? How many alts does one person have? If I remove a member, am I only removing one character? How many do I need to remove?
I think I've taken a step towards solving that. I've simply created a rank called "Alt". Anyone with an alt can get invited into the guild and put under the "Alt" rank. You will need to edit your member description and state whose alt it is.
If an alt does not have your main name listed, it will be removed.
